The encyclical recognizes the dire threat of climate change. The meeting comes midway through his 9-day worldwide trip.
Their dressing raises questions as to why they refused to cover their hair in Saudi Arabia but they did so in Vatican.
While Trump received warm welcomes in Riyadh and Jerusalem, the reception could grow cooler now that he's reached Europe, the site of widespread protests after his election.
Trump will soon be leaving Rome, en route to Brussels for meetings with North Atlantic Treaty Organisation leaders.
Mr Trump and the Pope have expressed opposing views in the past on issues such as immigration and climate change, and the two men exchanged sharp words during the presidential campaign previous year.
There was none of that on Wednesday.
The two shared some light banter, with the pope even teasing Mrs. Trump about what sort of treats she's been feeding her husband, suggesting potizza, a Slovenian pastry.
Both men looked far more relaxed at the end of the private meeting, with the pope smiling and joking with Mr Trump and his wife Melania.
Through a translator, the Pope asked the First Lady: "What do you give him to eat-potica?" In February, in her first public remarks as first lady, she opened her introduction to the president at a Florida rally by unexpectedly saying, "Let us pray", to the crowd, and then reciting the Lord's Prayer. In Saudi Arabia, however, the government did not request that Mrs Trump wear a head covering known as a hijab, or a headscarf, Grisham said.
On worldwide affairs, their "exchange of views" covered the "promotion of peace in the world through political negotiation and interreligious dialogue", and highlighted the need to protect Christian communities in the Middle East.
President Trump presented Pope Francis with a gift box containing five of slain civil rights leader the Rev. Martin Luther King Jr.'s books, including a signed copy of The Strength to Love. But there are few other areas where their views align. Trump was expected to be given a tour of the Vatican after he arrived and then meet with the pontiff in his library. But the timing Wednesday was tight as Francis had his weekly general audience.
Trump arrived at the Vatican in a jumbo-sized SUV at the head of a convoy of official cars.
As the meeting began in the Apostolic Palace, the Pope was unsmiling and subdued, staring at the floor as they stood for photographs, while Mr Trump beamed.
Trump is the 13th president to visit the Vatican and, as part of his tour, he will view the Sistine Chapel.
Accompanying him was wife Melania Trump, who is a Catholic and who brought along a rosary to have it blessed.
"That by the way has been pretty much been the history of American relations with the Holy See and I would have hoped that would continue today in the meeting between the president and the pope".
The First Lady made a decision to not to cover her head because Melania was not expected by the Saudis to wear the covering.
