"We deserved to go through". "There are decisions that have penalised us a lot".
Just two minutes after conceding, Bayern Munich found a surprise goal from Madrid defender Sergio Ramos, as he mistakenly hit the ball into his own net.
However, the Argentine is unlikely to have many more opportunities to add to that tally this season after Barcelona were thrashed 3-0 by Juventus in the first leg of their quarter-final tie.
Bayern have now been eliminated in four straight seasons by Spanish sides.
The club says Neuer sustained the injury in extra time, as Cristiano Ronaldo scored his third goal of Madrid's 4-2 victory.
What happened: Vidal was dismissed for a second yellow after being adjudged to catch Marco Asensio with a sliding tackle.
Ronaldo scored the next goal in the 105th minute from a clear offside position, and then sent Madrid 3-2 up on the night when fractionally offside. I never get involved with the referee.
Bayern top scorer Lewandowski, who missed the first leg with a shoulder injury, fired them ahead with a coolly taken penalty before Ramos' freakish own goal - the ball ricocheting off his right foot and spinning inside the near post - forced extra time.
"It was magnificent football, but unfortunately the refereeing decisions went against us".
The disturbances quickly died down and Bayern soon gave the travelling 4,000 from Germany something to cheer when play resumed.
Manager Zinedine Zidane lavished praise on the team's all-time top scorer but reminded Ronaldo that Real players had to get used to the relentless pressure from supporters of the 11-time European champions.
"Pique seemed to react on Twitter by posting "..." following Ronaldo's 76th-minute goal as TV replays showed the goal to be offside.
"Although I don't always score, I always work hard and try to help Real Madrid".
Real Madrid and their neighbors, Atletico Madrid have progressed to the Semi Final of the Champions League.
"Making six goals against a team like Bayern is not easy and we deserve to move through to the semi-finals".
"Maybe they will not whistle Ronaldo any more".
"In the end he shows what he can do on the pitch, what very few players can do".
